In defense of BioWare, the Catalyst *was* real. It was what the Reapers were not, and it strove to assist the *one* (Shepard) in defeating them. As far as indoctrination goes, insanity comes with it. The dreams of the little kid were not insanity, as some say, but rather PTSD from not being able to save the child at the beginning. The Catalyst presented itself as a well-implemented manifestation, and Shepard accepted this. The real kicker, though, is what people believe Shepard to be indoctrinated for not destroying the Reapers. Though I would agree to the logic of their preservation being possible is a bit sketchy, I sincerely believe that he was simply ending war with the Reapers, before it ended everyone else.
